            Imagemagick can do the conversion.....
            e.g. convert cr2:allsky.CR2 image.fits

            Good point. However, FITS header items are needed as well, some of which require AltAz conversion to RaDec which will be hard with ImageMagick.

            Sure, this just creates a minimal header, all the metadata needs to be added afterwards using
            Pyfits or similar.
